I guess by "opening it" you mean doubleclicking the fitzquake file? Try rightclick -> properties and allow it to be run as application (or however your system calls it ).
Alternatively go to your quake folder in a terminal and do "chmod +x fitzquake".

yeah, single player is what I want but dont mine online tho (but single player is more important)
I've got the fitzquake. How do I get it to run? At the moment, when I open it. It says that this cannot be opened.

O and, the pc doesnt fully crash. What happens is around 20 mins into quake, my pc goes back into login.

Does the whole PC crash/freeze? Check temperatures and fans!

It sounds like you want to play Singleplayer, if that is correct than please use http://www.kristianduske.com/fitzquake/
While it is not fully working yet, it is surely the best choice for singleplayer on Linux. The engine should support all recent maps and run the missionpacks flawlessy.

Right, downloaded it... what do I do with it?

Also I cannot make any links to the darkplaces engine. Just want a link.

    I've tried:

    /home/tom/Desktop/darkplaces/darkplaces-glx
    cd ~/Desktop/darkplaces/./darkplaces-glx
A load more... but cant remember them.

Also.. When I put in r_novis 1 in my config file and save it... when I open darkplaces and play quake.. the water is not transparent (its set to .4) If I type in r_novis 1 when pressed ~ it works then. When I look at my config file after playing quake. My r_novis 1 has gone. I've doubled checked to see if it has saved, and it has. So why is it getting wiped every time I play quake?
Quake may be altering the file. After you put the attributes in your config you want, try settings its properties to read only.

linux can use shortcuts but.... it's messy don't worry about it You don't need to use shortcuts to accomplish what you're doing. This is a nicer solution

    alias quakerogue='./darkplaces -game rogue'
    alias quakehipnotic='./darkplaces -game hipnotic'

You can put "r_novis 1" into autoexec.cfg, or as suggested by Paradise, you can make your config.cfg file readonly.

As to the shortcut, I don't know if Linux uses Lnk file. Under Linux maybe the shortcut is of different format.
