Yes, you can have one Quake and one Quakeworld client. QRack stores it's config in c:\quake\qrack so the QRack and EZQuake configs have nothing to do with each other.
They are entirely separate files in separate folders, and while there is a lot of compatibility in composition, they aren't quite the same as they have different features. But again, they don't affect each other and use different files in different folders so it really isn't an issue.
