I own the Steam versions of Quake, Hexen 2 and the Quake Mission packs. The 'Software' modes for Quake and QuakeWorld work fine, but GLQuake, Hexen 2, GLQuakeWorld and the Quake Mission packs just refuse to play properly. The minute I start up any of them, the colours within the games become messed up beyond beleif, making them absolutley unplayable. Is there any way this problem can be solved?

Here is GLQuake, but with extensionlimit and 8bit fix.
So it doesn't crash anymore with newer NVidia or ATI drivers, and no nasty parameters etc.

For Quake1 I recommend QRack.
It does support md3 models and all - however "out of the box" it looks like standard Quake1 and keeps the high framerate.
Darkplaces is what I use mainly as it supports all the bells and whistles - however if you're not going to be using custom content - QRack is way to go as even with no custom content QRack (on my PC) still gets 20 more FPS than Darkplaces.

I don't think QRack looks like standard GLQuake; it's particles are wildly different by default.
Now, the next bit depends on what you mean by "ones which are true to GLQuake/Hexen 2's original form". Quake's original form was actually the software renderer, and GLQuake is quite different (and hugely inferior) to it. First thing you should do is read through all of the articles here, digest the info, bear in mind that it's only scratching the surface (compare sky and water, for example; diving into a pool is another good test), and decide if you really want something that's true to the original GLQuake.
OK, if you still do, then Bengt Jardrup's GLQuake is probably the way to go. ProQuake is also a good alternative if you're Multiplayer-focussed.
If, on the other hand, you're thinking right now "whoah! GLQuake sucks!" then there are two main options. FitzQuake is the preferred engine of the mapping community, and fixes a lot of the problems with GLQuake. The other is - shameless self-promotion here - DirectQ which also fixes the same problems and offers a Direct3D based renderer as an alternative for PCs that have trouble with OpenGL.IT LIVES! http://directq.blogspot.com/
